Rhythm Analyzer 1.0 is easy to use and is under development. It calculates the chronotonic similarity of two c-chains (rhythms).
The program (applet) is copyright protected. However, the source code can be found here. The author welcomes suggestions.
Theoretical material on chrontonic (rhythmic) similarity and atomic notation can be found here.
Incidentally, chrontonic similarity can be used to compute the similarity of any two number sequences in R
